[TYPO3] page.includeJS with /typo3/contrib/prototype/prototype.js

Hello list,


I have trouble controlling js files with page.includeJS, when I use it 
for files from the /typo3/contrib folder (prototype,scriptaculous) it 
does not work so I use page.headerData instead.

In between:
- TV header parts
- page.includeJS
- page.headerData
- TS conditions

things  get very messy because I cannot accurately control the order of 
the files and I cannot add query strings (eg. prototype.js?load=effects)

What is the best practice you can recommend?
