Yes. I had the same problem with latvian, where ā, ē, ū, ī were converted to aa, ee, uu, ii, which does not match their typical usage.

These conversions are contained inside t3lib/unidata/Translit.txt. Search for "latvian", you will see how it was before and how it is now. You need to do similar for your letters. When done, you can make a bug report with patch in bug tracker, so we change it in core.
