[TYPO3] very annoying problem: pagetree duplicated in thebackend

This happens a lot to me, and is usually caused by having a DB mount set in
the user account and also in the group account. Remove one of the DB mounts
and watch the page tree return to normal.

have you made just copy and you have aliases.
Typo3 doesn't change aliases automatic, which cause problems.
Typo3 treat alias as unique and if the same aliases has been found,
the address is always the same (even if used different domain records).
Typo3 goes to the page, which is finds first regardless where it is.
Make sure that there is never duplicate aliases.
