[TYPO3] tt_products with more than 1 shop in site

I have been using tt_products for one shop in my typo3 site. But now I want 
to include another shop in the same site. Then I came across a problem with 
the categories. I have put the shops and related catagories in separate 
sysfolders. But when I want to create a new product in one of the shops I 
get all the categories from both shops, not just the categories in the same 
sysfolder.

What should I do in order to restrict product categories to the correct shop 
and sysfolder ?
