[TYPO3] IE conditional comments

I guess I should be a little more clear I'm using TV as well, if I put 
the conditional comment in the template, then TV mapping will let me map 
the link, but completely blows away the condition.

So I guess I just need to know how to include the condition from the 
template into the header.
