This has not much to do with Thunderbird as software. Apparently some 
files where it stores the states of the messages (index files, .msf 
perhaps?) are corrupted.

You could try to delete the affected files an if necessary download the 
messages again from the server (which would be the case anyway if you 
switch to another newsreader). Maybe rebuilding the indexes is enough.

I have problems with Thunderbird on one of my computers where it forgets 
which messages it has downloaded already from a POP server and downloads 
a week worth of e-mail again (messages are kept for one week on this 
server). I found that the root of the problem is a Logitech webcam 
driver which has problems with a long USB cable and manages to make the 
machine quite unstable (losing system priviledges, unable to shutdown 
the system, etc.). If I disconnect the webcam it runs stable for days or 
weeks.

On another machine Thunderbird (2.0.0.24) has never caused any problems 
at all. Tags are remembered, unread messages are detected correctly, etc.

Not to defend Thunderbird, but I've noticed that problems with any piece 
of software might also be caused by other parts of the system.
