It makes a huge different if something is required by the core or by
a single extension. It's clear that you need to prepare the system for the
basic system. But if you require root adminstration only to install a
simple extension 50% of the people will think, the extension is broken,
the other 50% percent won't use it at all. 

To require root access for an extension is O.K. as long as there is no
alternative, i.e. for to set up LDAP authentication. But for PEAR there is
an alternative. So don't make it harder for the user than necessary.

Having a PEAR directory inside TYPO3 doesn't hinder you to use the servers
PEAR directory instead. Simply disable the include path to TYPO3's PEAR
directory if you perfer the external one.
