I mean, if you have configured somewhere to use a file and the delete 
the directory you have a problem, because the file is lost.

You cannot access them via the UI any more.

You mean, TYPO3 should recurse into the folder, look for records (incl. 
subpages), check the references and then delete if no references are found?
