Just to split some hairs: In fact it is not ;-)
Since you don't _overwrite_ anything when updating the source.
At least on Linux systems it's just unpacking the source and changing one
symlink while leaving the old source completely intact :-p

Anyway: As long as you didn't change the code of these extensions manually
(which is no good idea for global and local extensions as well) you don't
have much problems.
Go to the extension manager, connect to the TER, update the extension, done!
Takes you just a few minutes.

IMHO every Extension that is not a "sysext" should be removed from the
source not to prevent users from problems with updates but to free up some
space used by more or less outdated/useless/unused extensions.
You could of course still install extensions as "global" to save resources
when serving lots of different TYPO3 installations, but then the admin will
be responsible for this and can not complain about lost changes lateron.
