have you checked read/write access to /tmp ?
Is convert able to write/access into this directory?

I think this is the reason for your problem.
Is the www-data user able to use the convert tool?

Try something like this:
/usr/local/imagemagick-typo3-4.2.9/bin/convert /tmp/file1.pdf
/tmp/file2.gif
